Is your tank mis-aligned at the back as well? Make sure you put the correct tank spacers/bolts in the correct hole. Otherwise the fairing pieces are a little out-of-wack; take them off and redo.

The more I read these posts and think about it, I would prefer the main compartment to be open; I have found dividers/compartments/containers to be space hogs and I imagine would add to the cost....

The right side is the right tank breather which connects over to the cannister shit on the left side. If you've removed that shit, it doesn't matter.
