Question Cross-over / joined exhaust effects

I noticed they place the cross-over where both headers are the same length. When two exhaust headers with no cross-over are joined into a single prior to the silencer - does one header being longer than the other before the merge effect performance of one jug over the other? How do you 'balance' the effect if it does?
